Software Specifications

FCS Header - Keyword Reference

The list mode data generated by Navios cytometers during the process of acquisition of a sample is
stored in a file for further analysis. This file contains all the raw, 20 bit unprocessed data generated
by the instrument, as well as the processed 10 bit data and the BCI proprietarily formatted
acquisition protocol. Each data file contains only the results of a single acquisition run.

The data file contains two data sets. The first data set follows the FCS 2.0 standard, and the second
data set follows the FCS 3.0 standard. The data sets are related using a standard $NEXTDATA keyword
in the TEXT part of the first (FCS 2.0) data set.

General structure of the file is as follows.

FCS 2.0 Section

The FCS 2.0 data set consists of three parts: HEADER, TEXT and DATA. This data set contains 10 bit,
compensated and transformed data.

HEADER Part

The HEADER part contains the offsets to the beginning and end of the other parts as specified by the
FCS 2.0 standard. The standard also calls for an optional ANALYSIS part. The data files generated by
the Navios cytometer do not contain an ANALYSIS part and its offsets are left blank in the HEADER
part. Each offset specified in the HEADER part is referred to the beginning of the HEADER part itself.

TEXT Part

The TEXT part contains a set of keyword - keyword value combinations delimited by the “/”
(forward slash) character. The TEXT part contains all the required keywords as specified by the FCS
2.0 standard as well as some optional ones. In addition, the keyword set includes a number of custom
