CEQ™ 8000 Genetic Analysis System
Cluster Analysis Parameters and Display Settings
The selections available at the bottom of the AFLP Cluster Analysis window allow
you to make additional settings that affect the values and output format of the fields
displayed.
•
Selecting the
Sample Bin: Fragment Count
option button will display the
number of components within each sample bin as either zero components, one
component or multiple components.
The likelihood of finding multiple components in a bin can be reduced
by decreasing the bin width
•
Selecting the
Sample Bin: Binary Presence
option button will indicate the
binary presence or absence within each sample bin.
•
Selecting the
Sample Bin: Fragment(s) Max Y
option button will display the
absolute peak height of the fragments within each sample bin.
•
Select the
Exclude Fully Populated Bins
check box if you would like to
exclude bins which are represented in all samples (i.e., non-polymorphic
fragments).
•
Select the
Exclude Samples without Qualifying Peaks
check box if you
would like to exclude samples that have no qualifying peaks.
•
Select the
Show Excluded Elements
check box to highlight all fragment data
that was excluded from the analysis.
•
The
Maximum Bin Width
and
Y Threshold
parameters are identical to those
set in the analysis parameters area of the New AFLP window (see previous). The
fields displayed here allow you to make additional adjustments to both the width
and threshold.

The sample names can be displayed in either rows or columns as listed in the
Sample Axis
drop-down list box. This can also be accomplished by selecting the
Transpose
command available in the right-click menu accessed from the column
header area of the fragment list.
Customizing the AFLP Table
The components of the cluster analysis are user-defined and can be modified through
commands available in the right-click menus. These commands allow you to select
specific columns for display in the fragment list, customize the arrangement of
fragment list information and modify several other parameters of the fragment list.
Information regarding use of the Column Selector window, the
Column Sort window and other display parameters can be found in the
“Customizing the Fragment List” section of this manual or in the
Online Help.
