Locus Information
The
Locus Information
area of the window contains parameters that are used to
generate a list of expected alleles in your analysis.
1. You may input the identification of the locus in the
Locus Description
field.
This is an optional field.
2. Select the
dye
to be used for the locus from the drop-down list box.
3. Input the
fragment length range
(
the minimum and maximum fragment size
associated with the locus).
•
This parameter defines the range over which the system will look for the
particular fragment.
4. Input the
length
of the
repeat unit
that represents the allele.
5. Select the
number of repeats in the shortest allele
.
•
Variant alleles that contain a particular repeat are designated by a decimal,
followed by the number of bases in the partial repeat. For example, a
variant allele with the designation 5.3 contains 5 complete repeat units and
a partial repeat unit of 3 nucleotides.
Allele Naming Convention
The
Allele Naming Convention
area allows you to select the method in which the
system will label the identified alleles in the fragment list. For example, the alleles can
be labeled the same as their expected fragment size in nucleotides (163, 164, 167,...
etc.), in alphabetic order (A, B, C,...etc.) or in simple numeric order (1, 2, 3,...etc.).
6. Select the method in which the alleles will be named in the fragment list.
•
Select the
nominal size
option button if you want the alleles to be
labeled by their nominal fragment size.
•
Select the
alphabetic
option button if you want the alleles to be labeled in
lettered order and select the “
Start at
” value from the drop-down list box.
•
Select the
numeric
option button if you want the alleles to be labeled in
numeric order and select the “
Start at
” value from the drop-down list box.
With the exception of “ploidy”, the following fields are not needed for
any part of the analysis. They are used for supplementary reporting
purposes only.
Ancillary Information
The
Ancillary Information
area of the window allows you to select any
supplementary reporting information to be included with your locus tag parameters.
•
Input the
name of the primer set
.
•
Input the
GenBank Accession
Number.
•
Input the
sequence of the repeat unit
associated with the locus tag.
•
Input the number of alleles (
ploidy
) associated with the locus tag.
