The PCIe x1 slot on connector X9 will not function if you insert a mini PCIe card into the mPCIe slot (connector X6). To use the PCIe x1 slot,

Mini PCIe (Half Size)
The conga-IA4 is equipped with a PCIe Mini Card socket (connector X10). PCI Express Mini Card is a unique small size form factor optimized
for mobile computing platforms. The small footprint connector makes it possible to mount upgradable, standardized PCI Express Mini Card
device to the SBC without additional expenditure of a redesign.
