Sometimes a file may be infected in the so called "incorrect" way and
turns out to be "under-treated", what means that it’s recovered but
the virus isn't cut off. In this case, to detect the virus, the thorough
check (redundant scanning tool) must be used.

Scan
subdirectories

check this box to check for viruses in
subdirectories of the selected directory.
Cross filesystems
— check this box to enable the program to
cross filesystem borders. This check box is useful if there are
other filesystems mounted under yours, and you want to scan
files in all the available filesystems.
