
Sequencing Workflow
The run setup steps vary depending on the analysis configuration specified for the run.

Standalone—After preparing and loading consumables, all run parameters are specified using the
MiniSeq Control Software interface.
u
BaseSpace or BaseSpace Onsite, or Local Run Manager—Before setting up the run on the instrument,
assign a run name and specify run parameters using the BaseSpace Prep tab or the Local Run Manager
software. After preparing consumables, select the run name from the MiniSeq Control Software, and then
load consumables for the run.
Workflow (Standalone Configuration)
Prepare a new reagent cartridge: thaw and inspect.
Prepare a new flow cell: bring to room temperature and then unwrap.
Denature and dilute libraries. See
MiniSeq System Denature and Dilute Libraries Guide (document #
1000000002697).
Load the library dilution onto the reagent cartridge in reservoir #16.
From the software interface, select Sequence.
Load the flow cell and reagent cartridge.
Empty and reload the spent reagents bottle.
Specify run parameters on the Run Setup screen.
After the automated check, select Start.
Monitor the run on the instrument screen, from BaseSpace if run monitoring is enabled, or from a
networked computer using Sequencing Analysis Viewer.
Data are transferred to the specified output folder.
An instrument wash begins automatically when sequencing is complete.
