Analysis Parameters
The analysis parameters area allows you to set filtering parameters for including or
excluding fragment results in your AFLP analysis.
The
Maximum Bin Width
field is used to set the limiting value given to the width of
the individual bins.
•
Set the width of the bin by entering a value in nucleotides.
•
The default value is 1.0 nt.
•
Within each dye label, the program will cluster the fragments with the sizes that
fall within the set bin width and create a bin with size rounded to the next integer.
The
Y Threshold
parameter serves as a exclusion filter, defining the lowest
acceptable value (peak height) for the y-axis.
•
Set the y-threshold in relative fluorescence units (RFU).
•
The default value is zero RFU.
•
Fragments with heights less than this threshold value will be excluded from the
clustering process.
Select the
Exclude Fully Populated Bins
check box if you would like to exclude
bins which are represented in all samples (i.e., non-polymorphic fragments).
Select the
Exclude Samples without Qualifying Peaks
check box if you would
like to exclude samples that have no qualifying peaks.
The
Dyes
parameters determine the dye colors to be used by the system during the
cluster analysis.
