Complementing the Sequence
When the system performs a comparison it will determine which orientation, forward
or reverse, provides a better fit with the reference. If the system determines that the
sequence(s) will generate a better comparison in the opposite orientation, it will
automatically reverse complement the sequence(s). You can manually reverse
complement a sample by right-clicking on the desired Trace Data pane, and then
selecting Reverse Complement from the menu. The trace and associated bases will be
reverse complemented.
Flipping the Traces
You may want to switch the order of sequence presentation. To move the sequence
trace shown in the top trace pane and exchange its position with the bottom trace, click
Edit | Flip Traces
or right-click in one of the trace data panes and select flip traces
from the menu. The position of the sequences is exchanged in both the alignment pane
and the trace panes.
Trimming the Bases
When you first open or create a compared sequence result, the sequence(s) used in the
comparison will appear in the alignment pane. You can then trim the ends of the
sequences.
If sequences are not shown, select
View | Sequences
to display the sequences in the
alignment pane.
To trim the sequence, select a group of sequence bases at either end of the sequence
and then click on the Trim
button to remove unwanted bases from the alignment.
The bases will be deleted from the text and trace data views.
You may only trim at either end of the sequence. You may not trim within the
sequence.
After each trim, the software will automatically align and redisplay the alignment text
and traces.
Trim operations are added to the history log along with bases trimmed and
date and time of trim operation. The history log is accessed by selecting
View
| History
.
Searching the Consensus for Specific Attributes
You may search the consensus for specific attributes. To do so, click on the
Consensus Attribute Search
radio button and check the attributes of interest that
you wish to define as the search criteria. Then click on the forward >> or reverse <<
buttons to search the consensus in the specified direction. You may also press the
Ctrl
and the
arrow
(
←,
→
) keys to perform the search. Consensus bases that conform to
the search criteria will be highlighted when encountered by the search.
